does your amp go to 11? see, it's one louder. so if you're playing with some other blokes and you need that extra push over the edge . . .

Use a compressor during the muted notes and a volume pedal. The unleash the beast when you need some thunder.

if you are using a pedal or footboard , thyat may be your problem..your amp has a pre amp built in and so does your footboard,,the interference between these tow things can be causing the problem..id try playing without a pedal or footboard and jsut go straight into tyhe amp and if it stops then theres your problem, if not then its something else
